Ollie Horgan’s team might look to a first half penalty miss by Michael Funston when they were just one down after Gareth Coughlan’s free-kick.
However, the Dubliners, who went into the fixture joint top of the league with Harps, sealed the win in the 95th minute with a Keith Quinn spot kick. Keith Cowan had been adjudged to have fouled Dylan Connolly.
Josh Mailey was given a straight red card following a foul on Willo McDonagh.
Harps went into the game without the suspended Ruairí Keating, while Sean MCCarron and Kevin McHugh were injured.
There was little between the sides in the opening quarter with Josh Mailey hitting the post before Carel Tiofak fired a dead ball that was comfortably saved by Greg Murray.
The home side got their noses in front when Coughlan beat Conor Winn with a fine strike and that’s how it stayed until two minutes before the break.
Funston’s penalty saved by the foot of Murray after Lee Desmond had brought down Damien McNulty.
Coughlan drew a save midway through the second half before striking the crossbar for Shelbourne before they sealed the win that sent them to the top of the table.
