A hotly disputed penalty for the visitors proved the difference between the sides.
A battling Harps held out to the 69th minute against the Leesiders who are second in the Premier League table to Dundalk.
Sean Maguire scored from the penalty spot after Garry Buckley had been fouled.
This was a much improved Harps performance from Friday night’s 0-1 defeat to bottom side Longford Town.
Cork dominated in the possession stakes in the opening 45 minutes. But Harps defended well and restricted the visitors to a couple strikes in the opening half.
Harps themselves had couple of chances with Adam Scanlon going close to opening the scoring in the middle of the first half.
Cork also dominated the second period with Harps limited to half chances from Ruairi Keating and Dave Scully late on.
Despite the defeat Harps still remain seven points clear of Wexford Youths who also lost 1-0 at home tonight to Bohemians.
